How did the teachers know?

That it was Ginny Weasley who was taken into the Chamber?
Hogwarts is a big school, so many female students. Only four students were petrified from the Basilisk.

It's never answered, as far as I can see, and it's actually a good question.

You can only assume that McGonagall saw the message, checked class registers from that morning to see if a female student was missing, rushed to Gryffindor tower to see if Ginny was there, and then arrived at that conclusion. After all, she did immediately demand all students return to their dormitories/common room.

It depends on how big Hogwarts is, in terms of students who attend. If there's a great deal more than we're introduced to, it might not be so easy to check.

She's the head of Gryffindor House.. so it's not that hard to notice she was missing.

She wouldn't know where all her students were at all times. She had no idea Harry and Ron were hiding in the cabinet in the room she was in at that time.

The Fifth Marauder gives a pretty simple and apt explanation to the question, which seems to have been skipped over: McGonagall checked with the other teachers.

McGonagall reads: Her body will... blah blah blah.
McGonagall thinks: Hmm a female has been taken.
McGonagall calls a meeting of all the faculty: Has any student been missing from multiple classes?
Flitwick: Ginny Weasley missed Charms.
Sprout: Ginny Weasley missed Herbology, Colin Creevey was late.
Snape: Michael Corner did not show up for my Potions exam, thankfully I did not have to deal with
Gryffindors today.
Sprout: Corner was in Herbology.
Binns: zzzzz... huh, what?.. Weastly lost what?.. zzzz
Sinstra: Hey thanks for inviting me to the meeting! No one has missed any astronomy, but Ginny was at breakfast this morning. Perhaps she has been in the library?
Pince: She hasn't been there all day.
McGonagall: Filch, have you seen Ginny Weasley?
Filch: No.
McGonagall: (Sonorus) All students report to your house common rooms. (Quietus)Heads of House, please go check your houses.
Everyone leaves.
Everyone returns.
Sprout, Flitwick and Snape: Everyone is accounted for.
McGonagall: Potter and Ron Weasley are missing, and Ginny Weasley. Ginny was taken.

I think Bucko is right. If a student is missing for 1 hr, it's really hard to see who he/she is. But if the student was not seen anywhere after breakfast, it can easily be revealed.

Funnily enough, this was actually a question that occurred to me for the first time last night while I was re-watching the Chamber of Secrets. As mentioned above, it's never explained but one can certainly assume that it was a process of elimination as to who was accounted for and who wasn't.
