When Hermione and Harry go back in time, they can't be seen. But when Hermione went back in time to get to more classes, she must have been seen, right? I mean, did she like, hide during those lessons in which she had gone back in time?

No, Ron actually gets suspicious beacuse someone mentions Hermione in another class, but it was at the same time as a class she has with Ron and Harry.
So Ron and Harry assume he must have just been mistaken.

The idea is that they can't be seen by the same people both times. No one can see her that will get confused. And she obviously can't be seen by herself.

No she was seen because she had to participate in the classes of course. As long as you aren't seen by you or there is no chance that a person can see both of you too soon in between (like sees her in the great hall, leaves and sees her in the entrance hall again, gets suspicious). So it's alright she's seen in class though.
