In the book when Harry goes into the pensive and views Snape's memory where James humiliates him, how come when Harry first sees them doing there OWL and Flitwick summons all the scrolls up, it says that Snape continues working on his OWL. But how could this be?

I believe he kept looking at the questions sheet, I think what flitwick collected were the answer sheets.

Arabella is right, it was his queston sheet he was getting all greasy, lol. If you look further along it says, "Snape remained close by, still buried in his examination questions;" So JKR even ellaborates on it a bit, herself.

It never says Hermione actually brings out the test questions and looks over them, she just talks about it.
