Im sure Filch figured the cabinet was broken and therefore just placed it in the bathroom and out of the way.

When Montague "appeared" in the bathroom, after being gone for all that time, people (while standing next to the vanishing cabinet there in the bathroom but unaware what it was) probably assumed that he had apparated into the bathroom.

Only after Malfoy asked him questions about his time spent missing and then put two and two together, with regards to the cabinet in the bathroom and one that looked just like it in Borgin and Burkes, did he discover what really happened and therefore what powers the two cabinets held.

See, that's the problem I am having. Flich knows it is worth something, so it seems weird to me he would leave it in a bathroom. It seems like the worst place to leave anything. Unless that is where Peeves broke it or something,
