It seems that Emma and Dan are really close but Rupert is the third wheel. Even in an award in 2007, they heard OotP won the best movie or something, Emma and Dan held each other tightly first, then Emma gave Rupert a polite hug. Dan let Emma lead the way.

Absolutely not. That was done purposely to foreshadow them liking each other. Hermione and Harry didnt' hesitate hugging each other because they are friends. But because there is tension between Hermione and Ron, they got shy and hesitated. JKR commended Columbus on that in an interview. _________________
