But how on earth did Lily get accepted? Maybe Snape pleaded the Headmaster so much times in a letter and then she was accepted.

Lily got accepted because she was a witch. All children who have magical abilities automatically get an invite to attend Hogwarts.

A person's blood ancestry is no measure of their magical abilities. Lily was muggle-born, as was Hermione. This means that although their parents were non-magical, one of their ancestors at some point must have been magical.

Being "smart" has nothing to do with with magical ability. Hermione was smart, but she studied hard for her grades.
